Frank and Bruce's trauma turned into rage, denial, and suppression which Jean saw as a justification for her rampage. Peter's trauma showed guilt but also the potential for growth. Jean cried because she realised she was wrong and there's another path she can take.

Can someone explain to me why Jean didn't cry when she experienced Hulk's or Punisher's trauma while controlling them, but couldn't stop crying when she went inside Peter's head?

This whole time, Jean has been using her rage as a way of dodging the trauma she felt from her sister's disappearance. But going into Peter's head was like a therapy speedrun. She's finally feeling the grief over her sister which means she can grow
