Actually, there are two mentioned reasons.
1) The hole is for visual inspection so ballots aren't mistakenly forgotten during the counting process.
2) The hole is placed near the signature line for visually impaired voters.
There's really no reason you can't arrange your ballot so markings aren't visible if you're concerned someone might look at your ballot envelope and determine from a mark you are voting.
