I think Phainon being the simulation of the tb and Phainon still being his own character and person with a very unique story are both true and can coexist. We don't necessarily have to look at tb as if they're a threat to Phainon's character and relevance.

Even if Amphoreus was meant to represent the story of the universe on a grand scale, that doesn't mean this takes away its importance and relevance. Nothing can take this away from the world so many of us are fond of nor from the characters that are part of it.
